The Doctor helps Nyssa down a small step by holding her by her waist. She's like, "Thank you, that wasn't necessary." And even this boy who only just met them notices the ... uhh ... subtext, while The Doctor is just confused.
Earlier in the story, Nyssa tried (and failed) to get The Doctor to notice her new outfit.
