If I install the Flatpak version on my Ubuntu based Neon, it'll be installed alongside with my .DEB version? There will be any interference? Will I be able to uninstall without affecting my .DEB version?

Installed the Flatpak version, doesn't open.

Yes, you'll be able to install and uninstall the Flatpak version of Vivaldi without it interfering with the package manager version.
Regarding the issues you've been having. When running the Flatpak version from a commandline with:
flatpak run com.vivaldi.Vivaldi
Does it give any error messages?

@Vivaldi After struggling to discover that Flatpak doesn't open under Wayland, I tested it but... it's pointless for me. Video acceleration not only still doesn't work, but performance seems worse, using more CPU and dropping frames even on 480p on Youtube.
Created a topic in the community forum, seems I'm really stuck with Stable 6.9, something about keys and permissions doesn't work.
